The biggest difference is co-op play. Because Maya is the best support character in the game, you will be expected to fill that role in co-op. If you like playing medic that's great. If not Axton is probably a better choice if you play with others. If you play solo it depends more on what action skill you like.

With maya i usually just run the left and right skill trees, zer0 i usually do b0re and more focused on guns and sniping then melee, and gaige the usual anarchy build. Legendary siren, legendary cat, blurred trickster with +6 chain reaction and +5 kinetic reflection, and a breakneck banshee with +6 fleet and +5 immolate.
